Add Zenodo DOI (10.5281/zenodo.21038367) for pipeline citation.

Changes:

• Updated README.md badge and citation placeholder with real DOI
• Added DOI to nextflow.config manifest
• Updated ro-crate-metadata.json description with DOI
• Added [dev] unreleased section to CHANGELOG.md
