Selectively Disable Deprecated Warnings

It's now possible to selectively disable warnings generated from warnings.deprecated using the --deprecated-calls-exclude option.

This probably needs updating the repo-config templates / run the migration to v0.12 for the docs generation test to work.

The nox test is somehow failing because of conflicting markdown dependencies:

    The user requested Markdown==3.5
    pymdown-extensions 10.0 depends on markdown>=3.2
    pymdownx-superfence-filter-lines 0.0.post1+g1412791 depends on Markdown<4 and >=3.5
    pymdownx-superfence-filter-lines[dev-pytest] 0.0.post1+g1412791 depends on Markdown<4 and >=3.5
    mkdocs 1.3.1 depends on Markdown<3.4 and >=3.2.1
