docs(todos): sync D1 and D3 status with implemented state - #219

D1-1~D1-4 and D3-1~D3-4 in agentscope_domain_execution_todos.md were still marked `todo` despite Claim Ledger marking them `done` and code evidence confirming all implementations are complete and archived. Update task rows with proper `done` status and evidence references. Update T5-3 in project_overall_todos.md with completed sub-range details and remaining scope. Refresh 对账快照 timestamps.
