fix(daemon): skip unchanged native source files in the owner - #2129
Conversation
Moving native memory indexing behind the database owner (84c8fce) took the unchanged-file check out of the parent for source-worker descriptors, but the owner never took it over. Every poll re-upserted each artifact, removed and rebuilt its Obsidian structure, and reported the file as changed. On a 340-note vault this rewrote the whole graph about every three minutes and grew entity_dependency_history by about 120k rows an hour. The owner now leaves the artifact and graph alone when the stored source hash matches and the file's source_document entity exists. It still runs embeddings, clears resolved failures, and records the sync checkpoint. A missing graph is rebuilt, and a changed file is indexed as before. Assisted-by: Claude-Code:claude-opus-5-5

write: in the sync flow, resolve and normalize the source path when graph input
is present, then use that value in both the `graphCurrent` query and the
`applyObsidianSourceStructureInTx` call’s `filePath`. Keep the existing
normalized source path for non-graph operations.

The owner's unchanged-file check compared the raw source path with the resolved path the graph writer stores, so a non-canonical path would never match and the note would be rebuilt on every pass. The lookup now lives in the graph module and uses the writer's normalization. Regenerates the event-loop ledger for the shifted owner line numbers. Assisted-by: Claude-Code:claude-opus-5-5

Indexing a note that links to an existing file creates that target as a source_document entity, so entity existence did not prove the target's own folder and link edges were built. The unchanged-file check now requires the parent containment edge that only the file's own index writes and its removal deletes. Assisted-by: Claude-Code:claude-opus-5-5
Before #2129, native source sync rebuilt every unchanged Obsidian note on each pass. Each rebuild deleted and recreated the note's dependency edges, and the migration 050 audit triggers recorded a deleted row and a created row for every edge, growing entity_dependency_history by millions of rows. The retention worker now compacts that history through the DB owner in bounded, resumable batches. A batch removes a trigger-written deleted row only when the next event for the same dependency is a trigger-written created row in the same second with identical source, target, agent, type, and reason, and removes that created row with it. Updated rows, reason changes, real deletes, and first created or backfill rows are kept. Migration 170 adds the single-row cursor and running total. Each batch deletes, advances the cursor, and reads progress in one owner transaction. A cycle runs at most 50 batches of 5,000 rowids, yields between batches, backs off under system pressure or an unhealthy owner queue, and goes idle for the retention interval once it reaches the newest row. platform/daemon/src/db-owner-worker.ts(executeNativeMemoryIndex): when the storedsource_sha256matches the incoming hash and the file'ssource_documententity exists, the owner skips the artifact upsert and the graph rebuild and reportsartifactChanged: false, graphIndexed: false. It still runs embeddings (which skip by chunk hash), resolves open content failures, and writes the sync checkpoint. A changed file is indexed as before. A missing graph is rebuilt.platform/daemon/src/native-memory-sources.test.ts: a graph-enabled two-note vault synced twice without edits leaves artifacts, dependencies, and dependency history untouched and reports no changes. An edit is still indexed, and a deleted document entity is rebuilt. Against main the second sync reports both files changed and the test fails. Not in this PR:
