This change moves the "Run-to-run alignment" dropdown outside of the "Impute boundaries for" box, since this option is also used for mapping MS/MS IDs from the spectral library to the particular runs in the document.

There used to always be an option "Default" as well as another option that was equivalent to the default.

The default option is always the iRT calculator, or the first library in the list of libraries.
Now, the option which is equivalent to default is no longer displayed in the list so people won't be confused between those two equivalent options.
A tooltip is displayed when you hover over the dropdown list.

Suggestions for improving the text of that tooltip would be appreciated.

On the "Score to Run" regression plot, the name of the replicate will be displayed on the Y-axis if "Replicates > Single" is chosen
