Flatpaks that are uninstalled shouldn't persist in the .var folder

Uninstalling flatpaks from the pop!_shop doesn't actually remove them and the space they're taking still persist in the .var folder which really confused me and some of my friends when reinstalling an application. It can also be deceptive and make it look like you're uninstalling unneeded apps clearing up storage, but your not because their data still persists.
