Plugins are dead in Xcode 8. As such I probably won't be maintaining this any longer or fixing the lingering issues. Which sucks, because my plugin is the one plugin I always used and couldn't do without. I guess I'll just get used to manually switching themes again.

If Apple eventually releases Xcode extension APIs that allow this functionality to be recreated, I will certainly do so. I'm not holding my breath though.
