cannot be installed/only opened with terminal

only with terminal I can work with the program but cannot instal it totally.

Just to clarify: It is fully installed on the computer, it just won't actually launch by clicking on the .jar file itself. It looks as though it might - the outline of a window flashes up, but instantly disappears and no icon appears in the bar below. It can be launched from the command prompt, but might have to be relaunched after each analysis?

There's not really enough information here to know exactly what's happening. The logs you have provided all look fine. It could be related to this defect here so you can try with the latest release here and let me know how you get on. Otherwise it could be a local configuration issues with your computer somehow.
