In your .conf file if you have a # character inside HTMLHeadSection="", then everything after the # is truncated when viewing the source code for the generated HTML file.

Example:

HTMLHeadSection = "<style>.someElement { background-color: #000000; }</style>"

For color codes, a workaround is to use rgb(12, 34, 56); instead of #123456
