I want to convert custom vorbis encoded wem files to atrac9 encoded wem files without using wwise tool. Is it possible?

Without knowing the container of that wem file, there is nothing we can do.
I don't know for what purpose you want to use such a special ATRAC9, but if you want to convert it to a special file, you will need to provide more information about the wem format.
