I started to get some errors about getting MITMed in firefox so I decided to make a malware scan. Should I be worried about this issue? Also is there anything bad in the log either?

I see in the log that you have Apache running, but that it can't find the main configuration file. Did you manually install Apache?
Are you running the latest Lynis version? And as the tool requests, please include the relevant parts of your Apache configuration.
Regarding the MITM in Firefox: where did you see that? I'm not fully sure about the relationship with Lynis. But when reading your message, can I conclude that you did a Lynis scan after you suspected a MITM attack?
