Items duplication issue

If there were a tool that could break blocks immediately (like Create Wrench), the block would still exist when the player obtains it, the chest (if the wrench could pick it up) would drop all of its items, but still keep these items in its inventory.

Thank you for reporting. I've noticed the problem with a few other mod interactions too.

I may try to fix this by deleting the inventories of block entities just prior to being destroyed. I do have a few rooms where I intentionally blow up chests with TNT and the intent is that the items are unrecoverable.

Which version are you playing on?
